I believe the explanation is that the oil clogged up the sensors.
 
Here is my solution to the OEM filters. I don't know if these are any better, but I will try them rather than using the known 2 bad OEM ones. Maybe the orange seals are better than the black seals.

Thank you for the heads up. Just purchased a set of these.
 
I posted about the new "black" filters back in September before the Rally. I just trimmed about 1/8 inch off and they fit perfectly (one side only).

These look like a very good idea, and are similar to the original. My original filters had an orange seal, but the Ford replacement parts were black, used on an F150 truck. They have never fit as well as the originals, and, as Frank says, require some trimming. Clinton's Frams look like the filters that came with the car as delivered, however, the paper ribs go in the opposite direction, similar to the K&N design, of which there was some discussion in the past about impeding air flow. I still have the originals, shown below, which were changed after 7,600 miles.

The originals also used a light orange paper, whereas the Ford (and the Fram) replacements are white.

To the filters I can only say that they all need to be looked at IMO more often than most do largely because the process is a bit involved.

Here is an example of an air box that became home to another; now if he/they had decided to take down some walls aka eat through the filters it would have been ugly.

I apologize if this derails the subject but I've never seen Indy concede anything before. Why do you no longer use OEM oil? I am about to do an oil change and would be interested in opinions about better products.

Mark- Let me clarify, as I see how my words could be misinterperted.

My concession was to oil "filters" not the oil itself. I still am a firm believer in using the OE specified 5W-50 Motorcraft oil on which the engine design team did all the certification testing. And which Ford still overchecks random batches for specificaiton conformance.

I have examined the Motorcraft oil filter (FL-2024) and the Mann filter and find them identical to the ink stampings on the filter end. I have used both in my oil changes and see no operational differences, thus I conceed using this apparently equal filter design.

Stormy's air filter issue is troubling and it appears from other posts that possibly the current Motorcraft supplier is not the same vendor who supplied the OE production filters. (Different color filter media and silicone gasket). This does happen. And now with Pete snapping photos of another Motorcraft filter with gasket problems in an area similar to Stormcat's, does not help the Motorcraft camp. Perhaps Ice's recommendation to try the Fram filters is the way to go. I do not prefer the K&N's as I believe the filtering media does not provide the same filtering protection and am skeptical of all their advertising hype. I will probably try the Fram's when next I change my air filters out.
