Can the OEM rubber shifter boot be inserted into the transmission tunnel without removing the tunnel. I currently have the exoticare modification and I want to return to the stock setup

Yes sir. You do not have to remove the tunnel. Use some patience in getting the clip ring set into position but not too difficult 
The GT Guys throw the clip ring away usually. Also, inspect the OEM shifter boot first. Many have a problem with the 4 adhesive spots bleeding through to the topside. Rich Brooks took a photo and forwarded it to the right people at Ford, looking for a remedy. Just FYI.
